Yes, the mother did take the kids to her mother's house to get away from the father due to him apparently "loosing his marbles". However, she did call him later to talk him into family counciling in the scene where he sees the TV news story on the nerve gas spill. The phone call ended with her hanging-up on him but we are never told anything like "she said she wanted a divorce" or "he will never see her or the kids again".

Thus, when he meets the aliens, the scene shows him accepting their invitation without so much as expressing second thoughts about what he was doing and that he was abandoning his kids.

At least, that's the way I see it.
