If I want to use a DVD as a CD transport (for now anyway) and it has a coax and toslink output, can I use the coax output for CDs and the toslink for DVD playback??

Yes, go right ahead. The digital PCM SPDIF bitstream is present at all times on both the RCA and the Toslink optical connections
