Clear coat is paint.

It's not a layer of protectant. It's there to give extra depth and shine to the base coat.
My car is base coat/clear coat. Over the years, fine scratches appear in the clear coat. I'm not polishing the base color coat, it's the clear coat that gets polished.
Which means first removing the wax (and it's probably a good idea to remove old layers of wax periodically), then getting the embedded dirt out of the clear coat with clay bar. Otherwise the polisher can pick up dirt.
Once the polishing is done, the wax needs to be renewed. The wax will protect the clear coat.
