If you recall...spoilers...

...in the original "mythology" episodes there was a connection between cigarette-smoking man and Mulder's dad which may have had something to do with his sister's disappearance and all of the conspiracies.

Obviously in the new series the old professor (who in younger form conducted the alien autopsy) has the answers.
