I don't own this receiver, but I did own the previous DSP-A1 before upgrading to a Denon AVR-5800 and I do own the Sony 9000ES. The hookup should be quite similar. I would run a coaxial digital (or Toslink depending which you have) cable from the Sony to either the Coaxial Digital (orange color) or Toslink on the Yamaha. This will take care of your Sony from a DVD/Dolby Digital/DTS perspective. Now, for SACD playback, you'll need to use the analog outputs of the Sony. Here I would run them to any 'unused' set of analog inputs on the Yamaha--say, the LD or even Tape or MD inputs, but not DVD. In other words this will ensure your Yamaha will always detect the 'analog' signal rather than 'digital' signal when you want to listen to SACD/CD playback. Use the DACs on the Sony for even standard 'Redbook' CD playback--they're that good. One other note, that I came across on the Yamaha, when listening to SACD/CD playback to bypass the extra D-A conversion, be sure to use the Processor Direct and Effects Off buttons on the Yamaha. Also, for the highest quality audio playback on the Sony, use the Video Off and Audio Direct settings.Here's a site you may want to check out for the Yamaha:
