Why not try disconnecting the woofer from circuit inside the speaker? If that is too drastic get a cheap Marchand active crossover, but be careful you select the correct (meaning the most effective for your purposes) crossover frequency.

That aside are sure it is not a room/speaker positioning problem? If it is a boomy/resonance then double check the speaker by moving it to a different room and test it with different electronics. The problem might also lie in the amp or, less likely, the processor.
