All programs should come in Dolby Digital with the HDTV set-top when you use the optical or coax digital output. It will say on the flipbar whenever you change channels what type of audio that particular program has. It will usually have the Dolby symbol with a D next to it for Dolby Digital stereo, or say 5.1 if it's a movie in 5.1. If you want Pro Logic, just run an analog stereo pair out in addition to the digital. With the analog stereo out, you will have your receiver do the Pro Logic.
